The INTERREG Programme is the most extensive programme in geographical terms, covering the territory of four European Union countries (Greece, Austria, Adriatic Italy and eastern Germany), the entire territory of the New Member States (Slovakia, the Czech Republic, Poland, Slovenia) and third countries representing the next enlargement of the European Union's borders to the east (Romania, part of Ukraine, Moldova, Bulgaria and the Balkan countries such as Croatia, Serbia-Montenegro, Macedonia, Albania and Bosnia and Herzegovina).

Phytoplankton taxonomic composition was assessed using the Utermöhl method (Utermöhl, 1958). Sub-samples ranging from 5 to 50 mL were left to sediment, after which they were analysed under an inverted microscope (Nikon T300E) equipped with a video-assisted image analysis system (L.U.C.I.A., Version 4.8, Laboratory Imaging Ltd., Prague) at 400× magnification. For each sub-sample, at least 400 cells of the most abundant phytoplankton species were counted, measured and identified to determine individual cell size and taxonomy. Rare species were identified by scanning the entire bottom area of the sedimentation chamber. The minimum cell size considered for counting was 5 µm. Taxonomic identification was performed using standard monographs, manuals and phytoplankton atlases. When species-level identification was not possible, cells were classified to the lowest reliable taxonomic level, using qualifiers such as sp., spp., or cf. to indicate their taxonomic affinity. Cell biovolume was calculated by assigning standard geometric shapes to the corresponding cellular morphology, including colonial, coenobial and filamentous forms where individual cells could not be distinguished. Carbon content and biovolume estimates were obtained following the allometric equations proposed by Menden-Deuer and Lessard (2000). For each ecosystem, information on physiographic characteristics (surface area and depth) was included. These include data on water transparency, dissolved oxygen, pH, temperature, nitrogen compounds, phosphorus compounds. The water’s physical characteristics were monitored using a multi-probe (YSI 556 MPS), while nutrient and chlorophyll-a concentrations were determined in accordance with Strickland and Parsons (1972) and Yentsch and Menzel (1963) respectively. The techniques used for their measurement are reported in Sangiorgio et al., (2008).

During autumn 2004 and spring 2005, water samples for phytoplankton analysis were collected at each heterogeneous area. At each sampling point, four 500 mL water samples were taken at 0.5 m depth using a Ruttner bottle. Samples were transferred into PET bottles and immediately preserved with Lugol’s iodine solution (1% final concentration; 15 mL per litre of sample).
